Wherever you save it; it should pop up like any other download after you select the options. Look under General Admin in the ACP.

I always understood that the built-in backup function of phpBB2 only works when the db is under 2mb. If the database is any bigger the backup is not made complete.

Nah
It does tend to truncate the database when it is very large but certainly not as small as 2MB
I am pretty sure that I have used the built in function when the database was as large as 50MB. I think it is more of a time out issue due to the maximum execution time allowed for a PHP script. This would be set by the host and pretty sure the value is in the file php.ini

even if it times out it is usualy because of the search tables.

so, when making the backup, deselect all three search tables and that will cut the size of the database by about 2/3 sometimes.

then there should be no problem with the timeout.
